Complex Flex applications seem to break MonkeyLink?

I've gotten both the MonkeyContacts and other relatively simple Flex applications to work by

following these directions

1. Adding automation_monkey.swc to the project's libs directory

2. Updating the additional compiler arguments with the four swc's.

I get the green light and can record steps and life with FlexMonkey is happy.

But our larger Flex applications aren't recognized by MonkeyLink (they never get the green light), despite following the same configuration procedures as above. So what features can cause MonkeyLink not to work? For instance, these larger Flex applications have FlexSpy embedded in them. Would that cause problems? They also contain embedded video and lots of animated sequences.
